You miss the fundamental principle at stake:
If East Jerusalem is Jordanian property then the scrolls belong to Jordan, If East Jerusalem is Israeli territory then the scrolls belong to Israel.
Neither side has any religious connection to the Qum'ran scrolls as they are the works of the Essene sect of Judaism that spawned Christianity. Muslims and Jews alike disavow any sacred or holy context to the scriptures in question.
Jordan is simply doing their part to question the legal sovereignty of Israel over East Jerusalem in the forum of public opinion due to the popularity of the documents.
