Paul saying submit to authority does not mean to obey everything. Jesus and Paul both disobeyed a lot of bad laws and were executed for it. The submit part is like the "love your enemies" that Jesus said. Jesus and Paul did not raise armies to fight back. They disobyed the bad laws and accepted the consequences, and in doing so, they were even able to save (or help save, in Paul's case) some Roman guards and centorians. If they had fought or killed those same Roman guards/centaurions, those souls wouldn't have been saved.

Both Paul and Jesus disobeyed bad laws, but submitted to the consequences by becoming martyers. Their martyrdom did not impede the early church. After all, the basis of Christianity is based on Jesus dying for our sins and resurrection.
