Yes he is commander and chief but major military actions must go through congress. Each of the different branches of the military are "factions" and as president you want to keep your approval ratinf high with them.

The only branch that gets their orders directly from the president is the marines.

I think Mike pence will take over at some point and he will have the support of all of the branches.
